How do I set the various email that go out to contain the content from a custom form? For example, all emails pull content from the short code [content], which is assigned to the Standard form builder. When I create and embed a custom form, it still pulls the content fields from the Standard form. Is there a way to figure out the custom form short codes? If so, how?

I have WP Booking Calendar working on my site. I take a €50 payment per booking but the payment is only taken after the booking has been confirmed. Is there a way to set it up so that the payment can be taken before the booking is confirmed?

Basically the payment form have to be showing, just after submitting the booking. If you do not see it, then open the Booking > Settings > Payment page and Be sure that this option “ Do not show payment form, after submit booking form” was unchecked. Also you need to activate at least one payment system at the Booking > Settings > Payment page and cost of the booking have to be higher than 0. Check your costs at the Booking > Resources page.

The only problem are the colors of the contact form that do not reflect the color legend (I would like to send you a screen to explain the problem, but I don't know how I can do it)

Just for do not have misunderstanding.
In the Booking Listing page and in Calendar Overview page the pending and approved bookings can be showing only in 2 colors blue and orange.
In the calendar at the front-end side the colors for the pending and approved dates can be different, and they depends from the selected calendar skin at the Booking > Settings General page in calendar section. Such colors do not the same as in admin panel in booking Listing page.
Otherwise Please recheck for any cache plugins, like “WP Super Cache”, “WP Fastest Cache” or “W3 Total Cache”. If you are using someone, please deactivate it or add the exception to the page with booking form for do not cache this page(s).

I'm curious if there is a way to set up dynamic email mapping based on the location. I have several locations that I use on my site and would like to route the booking email to the site managers ( not all of them ). Is this possible?

In case, if you need to have the different emails for the different booking resources so then you need to check the BookingCalendar MultiUser version.
In this version each activated regular user can have their own booking admin panel and can configure their own emails.
So here different emails relative to specific WP user, and each such user can have their own booking resources. Its means that different booking resources will have different emails.
In the Booking Calendar MultiUser version possible that each registered WordPress user (your owner) have own individual independent booking admin panel, and can see and manage only own booking resources and some other settings (other owners will not see the bookings from this owner, they can see only own bookings). Also each owner (user) will receive the emails about the bookings of the own service(s) or property (booking resource(s)) and can approve or decline them. I wanted to check as we are finding most people seem to have no problem with the payment link in the email for the payments but there are a random few who say the payment link won't open for them. Is there another way to send them the link to pay their invoice?
We're using Stripe for payments.

Check HELP section at the Booking > Settings > Emails page, what shortcodes available for the email configurations.

Yes, it works on emails, thank you. But it would be really important to save this data in backoffice. In this project we have several event posts and instead of users choosing from a list of events that is always changing, they just fill the form on the event page, but booking data has to have page title or URL information.

You can create several different booking forms at the Booking > Settings > Form page for each of your page or post. And in each of such booking form you can statically enter such data.

My calendar has stopped displaying however I did not change anything. The page still seems to load ok, all the other form objects are there, just not the calendar.

You can use [cost_hint] shortcode in the booking form at the Booking > Settings > Form page to show the total booking cost in real time depending from the selection of dates and some other options in booking form. It’s possible in the Booking Calendar Business Medium or higher versions.
Please use shortcode generator at the right side of the Booking > Settings > Form page for the fast and correct creation of booking form fields.

Seems like my version doesn't have the shortcode generator, also when I use [cost_hint] it doesn't show a total value of the selected days, only for one day.
